The 31-year-old world number two, who entered the tournament in this round, averaged just 92.67 in Budapest.
Van Duijvenbode, 34, ranked 21st in the world, hit a superb 140 checkout when leading 4-3 to claim the victory.
Three-time world champion Michael van Gerwen recovered from a 3-1 deficit to beat James Hurrell 6-4 and avoid an early exit.
The 37-year-old will now face Nathan Aspinall, who defeated Ryan Joyce by the same scoreline.
Jonny Clayton and Gary Anderson also comfortably won their matches to progress.
Gian van Veen, Dave Chisnall, Josh Rock, Stephen Bunting, Chris Dobey, Danny Noppert, Ryan Searle and Ross Smith all advanced.
Rob Cross, who narrowly beat Beau Greaves on her European Tour debut in the first round, beat Luke Woodhouse to go through.
